So you want to hold the root and cut it back to the healthy portion; cut back a little bit from where the rotting stops. You can pull on the roots and you can see where the outer layer comes off if it is not in good condition and some of the roots will just be mushy so you want to remove those also, just cut back to the healthy portion. You might want to use clippers if you had roots on a plant. On roots that were really thick, you might want to use clippers that are a little bit more substantial.
